SUMMARY:Clinical Leader - Cancer Precision Medicine
DESCRIPTION:The UNC Lineberger Comprehensive Cancer Center and The University of North Carolina School of Medicine seek an exceptional physician scientist to lead our efforts in Cancer Precision Medicine. Over the past decade\, UNC Lineberger emerged as a leader in the NCI TCGA effort. We have developed an infrastructure for sequencing\, bioinformatic analyses\, molecular pathology\, and their application to patient care through a molecular tumor board. We now search for a translational scientist to head the clinical aspects of an expanding program. We are currently developing novel CLIA assays as well as methodologies to perform genomic analysis to identify somatic and germline mutations\, evaluate transcriptome expression using RNA-sequencing\, and characterize immune repertoires using next generation sequencing. We have developed robust applications for data analysis and anticipate that the person leading this group will utilize these other tools they develop to enhance personalized care for cancer patients and prospective clinical trials. The position is tenure track and open to those at all ranks. SUMMARY:Associate Research Scientist
DESCRIPTION:The Department of Pathology and Cell Biology at the Columbia University Medical Center is recruiting an Associate Research Scientist in the laboratory of Dr. Kevin Gardner. The Gardner lab studies basic mechanisms of epigenetic gene regulation in breast cancer. The lab approaches basic questions in breast cancer biology with an integrated interdisciplinary focus on fundamental mechanisms of chromatin-based transcriptional control\, epigenetic regulation and the influence of the environment diet and metabolic imbalance (Proc Natl Acad Sci U S A. 2009 Nov 17;106(46):19286-91; Nat Struct Mol Biol. 2010 Dec;17(12):1406-13; Nat Commun. 2012 Jan 17;3:633; Nat Commun. 2013;4:1449). Major goals include understanding the role of metabolism and the transcriptional cross-talk between epigenetic co-regulators and hormone receptor-mediated signaling pathways in both enhancer function and promoter-targeted mechanisms of gene control. An essential component of this work will involve developing omic perspectives that will integrate next-generation sequencing with genomics\, transcriptomics\, epigenomics\, proteomics and metabolomics using model systems and patient-derived samples. The projects will be supported by access to an established cohort of diverse breast cancer patient samples with extensive molecular and genomic characterization to aid in developing translation perspectives in gene-network and pathway discovery that will have practical implications for improving breast cancer diagnosis\, treatment\, and prevention. \nPostdoctoral experience and an extensive background in bioinformatics including high throughput analysis pipelines such as\, ChIPSeq\, RNASeq\, ExomeSeq\, microarray analysis\, peak calling and comparative enrichment analyses. The candidate will provide support for routine CHIPSeq\, DNAse Hypersensitivity\, ATAC-seq and MethylIP Analysis and provide bioinformatics support on DNA motif analysis. The candidate should have expertise in both peak calling of ChIP-seq data as well as RNA-seq analysis for splicing changes. Experience with off the shelf tools\, including Bowtie\, Scripture\, Cufflinks\, TopHat\, SICER\, and MI Knowledge in statistics is essential. Proficiency in one\, preferably two\, of the following programming languages: Shell\, Perl\, Python\, R\, Java and C/C++ is essential. Experience and familiarity with public databases: NCBI\, Ensembl\, TCGA\, cBioPortal\, Broad FireHose is essential. Central goals in the projects are to identify meaningful genome-wide or locus/DNA-feature-specific changes. The ability to generate novel scripts for specific applications\, including SNP calling for allele-specific effects and distance mapping for positional effects is highly desired. Experience in applied statistics and design of experiments is desirable. Experience in submitting data sets to public repositories is required. In addition\, a general knowledge of the computational biology literature in the epigenomics and splicing fields will be highly competitive.

SUMMARY:Postdoctoral Fellow
DESCRIPTION:The research to be carried out focuses on the micro-environmental and epigenetic regulation of disseminated cancer cell dormancy and metastasis initiation. The project will focus on the mechanisms by which signals from the micro-environment reprogram tumor cells into dormancy. The project will focus on identifying signals produced by organ specific macrophages that impinge on solitary tumor cell behavior and how it impacts the epigenome of the cancer cells. \nThe candidate should have experience in basic molecular and cellular biology methods including DNA and RNA isolation\, siRNA methods\, construct engineering\, tissue culture and preparation and analysis of samples through flow cytometry. The experiments will also require biochemistry techniques including Western blots and immuno-precipitations among others. These will focus primarily on ChIP-seq and ATAC-Seq when necessary. Expertise in code writing and/or bioinformatics will be weighed as a plus. Single cell RNA-seq will be part of the research efforts as well. The in vivo aspects of the work will entail growing human cancers and detecting single solitary DTCs using microscopy or single cell isolation tools\, metastasis in specific pathogen-free embryonated egg chorioalllantoic membrane system and performing experiments with transgenic mice and nude mice. Effort will also be allocated to immuno-histochemistry and immuno-fluorescence techniques. \nThe candidate will report directly to the PI and will collaborate with other postdoctoral fellows and students on other projects as directed by the PI. The Aguirre-Ghiso lab engages in trans-Atlantic\, regional and national collaborations and thus the candidate will have to be amenable to traveling when needed and interacting in a collaboratively and proactive manner with collaborators of the Aguirre-Ghiso Lab. It is anticipated that the candidate will be open to learning new techniques and methods that will fulfill the varying needs of research projects in the lab. It is anticipated that the postdoctoral fellow to be hired will maintain fluid and straightforward communication with the PI. It is expected that the candidate will maintain normal working hours with a presence in the lab during the majority of the working hours of the day and that any change in schedule will have to be approved by the PI and submitted with time in advance for approval.

DESCRIPTION:Cancer immunotherapy represents a paradigm shift in the management of cancer. Recent successes with antibody directed therapies for immune modulators such as CTLA4 and PD1/PDL-1 axis have altered the landscape of systemic therapy for solid and hematologic malignancies. Among various strategies to improve cancer immunotherapy\, epigenetic targets have emerged as prominent actionable targets to enhance anti-tumor immune responses and suppressing tolerogenic tumor microenvironment. Our laboratory is focused on mechanisms by which various epigenetic molecules impact the immune system to identify novel approaches to cancer immunotherapy. \n  \nAlternative approaches to enhancing cancer immunotherapy are to modulate immunologic consequences to existing cytotoxic therapy\, such as radiation therapy. More recently\, the concept of immunogenic cell death induced by XRT has been proposed. Immunogenic cell death is associated with release of HMG-B1 and ATP as DAMPs (damage-associated molecular pattern)\, which provides the “Danger Signal” required for effective adaptive immune responses. Surface translocation of calreticulin promotes antigen presentation by facilitating phagocytic uptake by dendritic cells (DC). SUMMARY:Postdoctoral Research Fellow
DESCRIPTION:The Postdoc Rsh Fellow\, Epigenetic will function under the supervision of a Senior Scientist and Director of the Division of Genetics and Epigenetics. The laboratory has a long standing research program on epigenetics and DNA methylation in normal human development and in common diseases\, including cancer\, Down syndrome\, Alzheimer’s disease and other neurodegenerative disorders\, and autoimmune diseases. Areas of current emphasis include mechanistic studies on genetic-epigenetic interactions that occur in cis and in trans\, using both human samples and mouse models\, and the use of epigenomic mapping as a ‘post-GWAS’ method to identify genes and DNA variants that underlie disease susceptibility. We are also studying epigenetically-acting anti-cancer drugs\, seeking to understand how these agents affect tumor cells and stromal and immune system cells in the tumor microenvironment. Opportunities for post-doctoral training in our group therefore encompass the areas of genome and epigenome analysis using whole genome and targeted approaches in human samples and informative mouse models\, the development of useful bioinformatic methods\, and pre-clinical studies of epigenetically-acting anti-cancer therapies and their effects on the tumor microenvironment in tumor-prone mouse models. \n1. May design and perform whole genome and epigenome analyses in human samples and appropriate mouse models\, for understanding mechanisms of disease susceptibility. \n2. May develop and apply useful bioinformatic approaches to genomic and epigenomic data for testing mechanistic hypotheses. \n3. Present results in internal and external research forums. \n4. Participate in grant and manuscript writing\, as appropriate. \n5. May design and conduct animal studies using murine models of cancer and Down syndrome. \n6. DESCRIPTION:The Center for Public Health Genomics at the University of Virginia is seeking to fill a Postdoctoral Research Associate position in computational biology in the lab of Dr. Chongzhi Zang. The research in the Zang Lab focuses on developing computational methodologies and designing integrative genomics approaches to study epigenetics and transcriptional regulation of gene expression. Representative projects include: develop novel algorithms for analyzing next-generation sequencing data (e.g. ChIP-seq\, ATAC-seq\, RNA-seq); design model-based machine-learning or statistical approaches for cross-platform data integration to infer gene regulatory networks; analyze public genomic data to characterize physical and dynamic properties of chromatin epigenomes in mammalian cells and cancer systems. SUMMARY:Postdoctoral Fellow
DESCRIPTION:A Postdoctoral Fellow position is available in Dr. Chuong Dinh Hoang’s laboratory within the Thoracic and Gastrointestinal Oncology Branch (TGIB)\, National Cancer Institute\, NIH. \nOur broad goal is to explore the molecular and cellular biology of thoracic cancers\, namely mesothelioma and/ or non-small cell lung carcinoma\, thymoma\, etc. Currently\, we have projects that involve investigating microRNA-mRNA interactions in malignant mesothelioma. New projects will focus on the pathogenic signaling pathways relevant to tumor initiation\, invasion\, metastasis\, and resistance. With these projects\, we have translational aims of developing novel molecular biomarkers and therapeutic targets based on an understanding of the pathogenetic mechanisms active in these cancers. Also\, we are developing novel delivery platforms for nucleic-based agents that require pre-clinical testing in mouse tumor models. The culmination of these projects will be linked to clinical human protocols in these thoracic cancers of interest. \nThis is a great opportunity for candidates who are interested in cancer biology and want to enhance their career potential by working in our research program with outstanding support of other established laboratories and core facilities in the National Cancer Institute. This laboratory effort will be in close collaboration with other faculty in our branch. We work closely with the Thoracic Oncology Section of David S. Schrump\, M.D. (Chief\, TGIB)\, which focuses on epigenetic mechanisms and regulation of thoracic tumors; and with the lab of Dr. Taylor Ripley\, M.D.\, which focuses on metabolism of thoracic tumors. \n\n\n\n \n \n\nExperience Required: \n\n\nQualified candidates should have a Ph.D. in a biological science area or the equivalent background (M.D.\, M.B.B.S.\, etc.) with one to five years of postdoctoral experience. A background and working knowledge in molecular and cellular biology is required. Familiarity with basic techniques including DNA/ RNA isolation\, cell culture techniques Western-blot\, quantitative PCR\, immunohistochemistry\, ChIP\, retroviral or lentiviral transfections\, FACS sorting\, and working with mice are a must. Knowledge and/or experience in bioinformatics\, biostatistics\, mutation detection\, microarray analysis\, RNA-seq and other sequencing methodology\, and microRNA is preferred.
